problems with r motor install
last weekend i stuck in the motor i bought and ended up with some problems. but i had to run back to ohio before i was able to deal with it. unfortunately, it will be mid june before i am able to spend another weekend at home, and im not going to have time to fiddle fart around with it for hours and hours trying to figure out what is wrong. so im hoping yall can give me some suggestions and advice on what might be wrong and what i need to do. this way... ill be able to ride a wee bit before i have to race back to ohio.
things i know:
-r motor into s body.
-i have air hoses left over that i absolutely could not remember where they went. (long hoses connected to a tee) motor was pulled out for two months prior to sticking in the new one.
-tbs was not synched.
-did not change out the plugs. -- yes.... i am an idiot.
-had to change out a connector coming out of the r motor in order to connect it. this left the black wire, im assuming a ground, disconnected.
-new battery.... not fully charged. had charger on it for couple hours before it had enough juice to start the bike.
things motor is doing wrong:
-backfires a lot
-will not stay running
-runs sluggish. a couple of times for a split second, i could tell it was trying to run better.
-when it would quit, motor would stop, and then i could hear it release some pressure. dont know how to explain it... i just know it wasnt right. more or less... it would fart after the engine had stopped.
i need for yall to please spit out some things that i need to do and check on the bike. and maybe yall could tell me where those aire lines go. i cant diagnose anything... never been this far in depth on a bike, but i can fix it or replace it if i know where to start looking.
any input and ideas will be greatly appreciated.

rip out the flapper from the airbox tunnel and mod your vacuum lines line this:

get rid of all the bits in red and plug the short hose off the throttle body where i've drawn a line through it. i think the vacuum leaks are what's causing it to stall.
btw, you can leave the valve actuator in place to speed things up.
sync the throttle bodies, mine sounded like a gatling gun after i did the motor swap.
run that black line to a ground somewhere, i think mine goes to the negative on the battery.
how did you set up the crankcase breather? sounds kinda like you've got it wrong and it's building pressure in the cases

Charge battery, change the plugs then go from there. Yes, the wire was a ground assuming you're talking about the GPS. The '97 had a two wire plug and everything else had a three wire plug. Hook the black wire to ground.

GPS ground.
Click for a big one - rest of the vacuum system. There is also the drain hose from the tank that connects to a "T", front part goes to the coolant overflow bottle, the rear goes down and vents to the ground to the rear of the clutch cover. Maybe the long hoses with the T?
The T and lines to the Fuel Pressure Regulator are very important. So is the line to the IAP sensor.

Yeah, the guys above me are onto something.
Check the hoses. Make sure they are routed as per the S manual. Any leaks here will give you your symptoms.
Check the electrical and all sensors.

breather was flipped around backwards. solved all the problems. not synched yet, but screams like a red headed whore.
