Im thinking it might be something in the vacum lines but i havent had a chance to look and see if i assembled them correctly. Needless to say i left the shop rather frustrated last night thinking "damn so close to being back together."  Would something crossed or missing in the line setup cause this?

if it runs for 2 sec I would say that the fuel pump is not receiving the signal to run.
when you turn on the ignition the fuel pump primes and this stored fuel will run the bike for a coulpe of seconds
the computer then gets a signal from the motor to tell it the bike is running and starts the fuel pump.
this is so the pump doesn't spray fuel if the bike crashes and stops running etc.

would this be every time you thumb the start button? This happens without turning on/off the ignition.

Its possible.
if you can jumper some power to the fuel pump so it runs continually you could prove it and then find the source . probably a loose plug.
I had a similar prob on a car recently. jumpered the pump , ran fine, turned out the pump relay had dirty connections

Give the tipover sensor a shake and make shore it is facing the right way
Are you using an OEM ignition switch .?

No FI light that i recall. Two hrs left of work then i can get back at it. Kinda excited to get the thing back together. I am a good bit useless at work today.

An error code won't necessarily give you FI light.
Bridge the plug in the tail and run the bike a few seconds and see what's coming up on the display....

So far here is what i have done:
TOS is filled so that is very unlikely the problem.
Fuel pump relay was bridged so the pump continuously ran (i also threw the c41 when rigged) but that did not solve the problem.
I double checked my vacuum lines and they are all good.
No codes in dealer mode when cranked.
So i am thinking in another direction; could i have messed up the timing so bad that it wouldnt stay running?  This will probably be my next investigation.
Here is what happens when i turn the bike over.. it will fire up and runs with an odd tone when it starts to die like it did in the previous clip i touch the starter button and it keeps on running. It would run indefinitely with the starter button always running.  Its back firing mucho amounts and the exhaust is grayish in color. While fun to watch the huge flames popping out the pipes its not so good on the hearing.
Before i tear off valve covers again, does that sound like the way i should go? I have a video clip on my camera phone but will have to wait till i get to work to upload it.
I just want to ride some wheelies!  (and yes it is cold as crap here now)

if it continues to run with the starter button puched then there is a power delivery problem . there is only power with the starter running. check the wiring around the starter relay. make sure the power feed to the harness is connected on the battery side and not on the starter side.
